You can try manually registering the excess unregistered, get up to the payment page (if applicable), then exit and go to manually set their status to paid. Otherwise, you can just cancel the original, messed up registrations and let the registrant know they can redo it. If they've already paid for the registration, you can have them just re-register up to the payment page, then go in and set their incomplete new registration as paid.
However, if you're noticing this is a regular occurrence, you'll want to look at updating your event registration form's description, the event's landing page wording, and possibly even your event invite social posts and emails' wording if enough registrants are completely skipping over this aspect of the registration.
