How do you categorize what type of email is being sent? If it is educational, sales, company update, etc. - how does the system know which preference groups to send it to?

I'm not sure I understand what you're asking. The list preferences are going to be whatever you explicitly name the lists. So that's how you know what emails to send to contacts, because they'll have put themselves onto the list(s) that would receive applicable emails.
