When going through the prepayment, did you select the "Generate a pre-payment" button, or simply edit your current prepayment plan? The "Generate" button is for creating prepayment invoices for mail-in checks. Make sure you're going through the normal process of applying prepayment to your account. If you did go through the normal My Account > Billing > Edit payment plan route, and still can't see the submit button, it's possible your browser is too zoomed in, or the font size is set too large, and it's cutting off the button from showing on the page.
