I'm looking to have a different welcome email sent based on the newsletter the user signed up for... for instance, we have two publications, each has their own email newsletter. Can we send an email branded specifically for each publication (logo, messaging) based on the newsletter the user signed up for?

There can only be one specific "welcome email" per account, however you can accomplish this same effect by creating an automation series with just the single step. Have it set up to trigger off of a contact first joining a specific list. That said, I did get your feedback submitted to our engineers for further development of the "welcome email" type of automated campaigns. If and when they have an update, they'll make sure to notify you.
My apologies, I misspoke. While you can have multiple welcome emails created and active in your account, they'd still have the same branding in the footer area (i.e. physical address, company name, from email, etc.)
With that in mind, you can still change what the header says, what your logo is, the body and coloring, etc. like any other email.
